Folding Kinetics of Riboswitches A tractable concentration-dependent approach

چکیده
The interaction of RNAs and their ligands strongly depends on folding kinetics and thus requires explanations that go beyond thermodynamic effects. Whereas the computational prediction of minimum energy secondary structures, and even RNA–RNA and RNA–ligand interactions, are well established, the analysis of their kinetics is still in its infancy. Due to enormous conformation spaces, the exact analysis of the combined processes of ligand binding and structure formation requires either the explicit modeling of an intractably large conformation space or—often debatable—simplifications. Moreover, concentration effects play a crucial role. This increases the complexity of modeling the interaction kinetics fundamentally over single molecule kinetics. This work presents a novel tractable method for computing RNA–ligand interaction kinetics under the widely-applicable assumption of ligand excess, which allows the pseudo-first order approximation of the process. It rigorously outlines the approach and discusses model parametrization from empirical measurements. Furthermore, the kinetics of the designed theophylline riboswitch RS3 are studied at different ligand concentrations and with respect to co-transcriptional effects. Additionally, the concept of canonical landscapes is put on a solid theoretical foundation, defining a symmetrical move set yielding a connected landscape as well as direct paths in these. Furthermore, a heuristic approach for partially exploring energy landscapes around a given structure of interest is described. All results are implemented as usable software tools.

Co-Transcriptional Folding and Regulation Mechanisms of Riboswitches.
Riboswitches are genetic control elements within non-coding regions of mRNA. These self-regulatory elements have been found to sense a range of small metabolites, ions, and other physical signals to exert regulatory control of transcription, translation, and splicing. To date, more than a dozen riboswitch classes have been characterized that vary widely in size and secondary structure. Extensiv...
متن کاملComputational Methods for Modeling Aptamers and Designing Riboswitches
Riboswitches, which are located within certain noncoding RNA region perform functions as genetic "switches", regulating when and where genes are expressed in response to certain ligands. Understanding the numerous functions of riboswitches requires computation models to predict structures and structural changes of the aptamer domains. Although aptamers often form a complex structure, computatio...

Riboswitches, RNA elements found in the untranslated region, regulate gene expression by binding to target metaboloites with exquisite specificity. Binding of metabolites to the conserved aptamer domain allosterically alters the conformation in the downstream expression platform. The fate of gene expression is determined by the changes in the downstream RNA sequence. As the metabolite-dependent...
متن کاملLinking aptamer‐ligand binding and expression platform folding in riboswitches: prospects for mechanistic modeling and design
The power of riboswitches in regulation of bacterial metabolism derives from coupling of two characteristics: recognition and folding. Riboswitches contain aptamers, which function as biosensors. Upon detection of the signaling molecule, the riboswitch transduces the signal into a genetic decision. The genetic decision is coupled to refolding of the expression platform, which is distinct from, ...
متن کاملKinetics of allosteric transitions in S-adenosylmethionine riboswitch are accurately predicted from the folding landscape.
Riboswitches are RNA elements that allosterically regulate gene expression by binding cellular metabolites. The SAM-III riboswitch, one of several classes that binds S-adenosylmethionine (SAM), represses translation upon binding SAM (OFF state) by encrypting the ribosome binding sequence. We have carried out simulations of the RNA by applying mechanical force (f) to the ends of SAM-III, with an...
